Please be informed that OverLoad cards were not coded until now,this is a good approximation made by braquio and me.
I just made some basic tests if you find something wrong please report into this topic and I will try to fix it.

Until now the only limitation about playing overload cards is when you use spell who grants the ability
"To play the card from other zone paying the normal casting cost", in this case you will be able to play the card

IMPORTANT!! : To use without any problem is suggested to turn on the Main Game option "Automatic Resolution".
If you don't you can still play without any issue just avoid the follow situation :
"Activate a spell as overload and while the ability is resolving, recast the spell in normal mode" This cause a game crash.

PlayerA cast Riddle of Lightning + Twincast + Twincast
PlayerB cast Counterflux (overloaded) 4mana and all the spells countered.

It's not the only spell that can counter multiple spells at once: Double Negative and Swift Silence do it, too. I agree that the situations where you can get maximum value from those cards are quite rare, though.

Double Negative still uses targets and only 2.
Swift Silence is similar but if you have other spells you control on the stack they will be also countered, and most important Swift Silence can be countered, Counterflux cannot be countered

Counterflux can also counter Flusterstorm, after the Storm ability creates copies of Flusterstorm.

You also might be able to counter Progenetis and Emrukul with an overloaded Counterflux. So limited yes :)

Both resolve and all the other spells yours and of your opponent are countered (excluding some spell who cannot be countered)

Progenitus can already be countered normally.

"Protection from everything" means the following: Progenitus can't be blocked, Progenitus can't be enchanted or equipped, Progenitus can't be the target of spells or abilities, and all damage that would be dealt to Progenitus is prevented.
Protection from everything doesn't extend to the stack, only while Prog is on the field.
