I noticed this with the Kamigawa block flip cards, too. I haven't investigated whether they're actually colorless or only displaying as colorless yet.

They don't count as their colour but as colourless for spells that target or can't target that colour.

Well, it's a lot of bad data in "ct_all". I'll ask Sonic to fix this for the next patch.

Seemingly it's just an issue of updating the data for the new Drawcardlib.

The old Drawcardlib used to read a cards color from the data provided in the 'Color' entry in the manalink file. The new Drawcardlib now reads a card color from the 'Color X' entries in the Ct_all file.

As the animated, flipped, transformed, and token entries don't have a casting cost, or unless they produced mana, up until now they didn't require their card colors to be entered in the Ct_all file, because the colors had always been read from the manalink file data.

Will that also fix the colored artifacts (i.e. Moltensteel Dragon, Birthing Pod, Sphinx of the Steel Wind), which are currently displaying colorless borders but behaving as the correct color (as far as I can tell)?

Those three play fine. They should have artifact backgrounds and colored pic/text borders.

Korath's Drawcardlib has support for colorless Eldrazi backgrounds, it's these backgrounds that are being displayed on the cards that need updating.

Right, my mistake. They had colored borders in previous versions, didn't they? So now that they're corrected, they look 'wrong', heh.

These were apparently broken all along; the manalink.csv colors aren't used for anything except display. The only difference now is that the manalink.csv values aren't used except as a fallback, when the colors the game engine colors is itself using can't be found for whatever reason.

Plus, the flip cards actually should have casting costs:
709.1c A flip card's color and mana cost don't change if the permanent is flipped. Also, any changes to it by external effects will still apply.
