Describe the Bug:
When Nihilith is suspended, time counters are not removed from it when an opponent discards a card/multiple cards.
Also, a time counter is removed from it when Abyssal Nocturnus (and/or possibly other cards) enters the battlefield under control of the player who suspended Nihilith.
Lastly, I'm unsure whether the pop-up regarding the removal of counters is supposed to be an action selection screen. The only clickable option is 'Pass', so if it is, it doesn't work.

What exactly should be the correct behavior/interaction ?
Whenever a card is put into an opponent's graveyard from anywhere, including his/her hand, a time counter may be removed from a suspended Nihilith.
Abyssal Nocturnus entering the battlefield doesn't cause a time counter to be removed from a suspended Nihilith.
If possible, the player who suspended Nihilith should be able to choose whether to remove a time counter or not, whenever a card is put into an opponent's graveyard.

Are any other cards possibly affected by this bug ?

I'm not getting the removal of counters when you cast an Abyssal Nocturnus or any other cards, but the other bugs are confirmed.

Weird... Just restarted Manalink and loaded the savegame I provided several times and when I play any of those 3 spells in hand (Dark Ritual, Abyssal Nocturnus, Black Cat,) upon resolution Nihilith triggers and removes a counter.

Also, its fear keyword ability doesn't work - it can be blocked by creatures of any color as can be seen in the attached savegame.
During that game, counters were removed from it in suspended state when the AI cast a Basilisk Collar after pinging another of my creatures with Lavamancer. Another counter was removed when I cast Dark Ritual the turn after.
Being the arguably bad card that it is, Nihilith must be pretty sad to be even worse than it's supposed to be with none of its 'upsides' really working :)

Strange. In your savegame casting spells causes it to remove counters, but I can't get it to do that in a clean game.

As I played vs different decks with no shared cards in those two savegames and it happened in both, I'm totally clueless as to what could cause that phenomenon. I also had different boards myself in each instance, but regarding my own spells, it only ever happened after casting Ritual, Cat and/or Nocturnus (both games.)

The trigger was rewritten when all the other "Whenever a card is put into [somebody's] graveyard from anywhere" triggers were. Added fear in bcb4e6d.
