Logic Knot prompts for you to pay X twice. Only the second prompt is real.

What exactly should be the correct behavior/interaction ?
1 prompt for X, then delve.

Are any other cards possibly affected by this bug ?

Also not a fan of the delve mechanic. Why doesn't it work like convoke where you have to specify if you will use it before you pay x?
