In my custom version I have replaced a lof of them and those cards cause no troubles at all. Maybe because I've replaced most of them with tokens!!! :)) And so, even ante slots may be wisely replaced with tokens or effect cards.
I know, instead, that very FEW of them need a specific slot to be used. Once I had to change slot to Kabira Crossroads because it would give me the 2 life points OR tap for white mana; while EG Birds of Paradise or Fellwar Stone need to stay in that specific slot. But they are just marginal.

It would be nice if someone could give a list of cards that have to be in the game because I just booted it up and I found like 5 cards that are nearly useless.

Conquer
Demolish
Demonic Attorney
Demon's Horn
Diplomatic Immunity
Energy Flux
Enrage
Armageddon Clock

Everyone has his own list of "cards to remove", and everyone has his priorities. You've to get a more "global view" of the game before making a suitable list.
For instance :

* Conquer
The only "land-stealer" for red.

* Demonic Attorney
I'm not completely sure we can overwrite Ante cards.

* Diplomatic Immunity
Staple for Zur EDH

* Energy Flux
Challenge card, plus a staple agains artifacts

The others can go.

Right but Energy Flux is a sideboard card and there are no sideboards its like saying that Choke is a bad card in this game. Choke is AMAZING in regular magic because it locks down a blue player bad but its nearly useless in this game.

Like I said at this point I think having a challenge version would be the best idea because then cards that are merely for challenges could be removed.

BTW: Zur isn't even in the game so suggesting that we leave in a card because of a card that doesn't exist is amusing.

If this were to happen, the locked challenge cards should not exist in the other constructed versions, then. That would render the existence of a challenge version moot. I may be one of the few who advocates for challenges and locked cards, but I would have to say it's the real reason I started playing Magic again (Tip of the hat to Jatill for that). The only reason this game is interesting is because the otherwise useless AI is far too easy to beat without the added difficulty of the challenges, and while it is frustrating to lose repeatedly sometimes, that makes it so much sweeter when you finally kill that last opponent, especially with the help of the new cards that keep being added (Tip of the hat to Gargaroz as well, for that) to fuel your deckbuilding creativity, which, IMHO, is the reason to play magic in the first place.

Yeah you could always play against the computer and cheat to give them more advantages though.

So basically it would be like challenge mode but you pick what the AI starts with.

Is My2000 an open source project? I could have a look at it. I don't really have the time to start from scratch because of my new (heh, been a year since i last submitted cards) fulltime software development job, but i'd happily use the existing libraries and improve upon them.

As I've already told, the best way to remove ante cards is to replace them with tokens or effects. Else, it is very risky because if a card with that slot is included in a deck, the AI will consider that deck an ANTE deck and will show it only if the Ante option is on.

Thanks a lot, jatill. If you allow it, i will upload it in a public (or maybe update-only) svn repository.

I also will create a public svn repository for everything i do for a new my2000 that i'll write in .NET (probably vb.net, maybe c#, i don't feel funky enough for IronPython) using your code as the starting point. That way, someone can continue my work should i ever not have time to update it anymore (and you know that this can actually happen ;) )

I tried Orion suggestion and it worked like a charm !
So, we got a bunch of new usable slots (that are already been filled, by the way).
I also heavily reworked the available tokens, so I could get most of the slots occupied by tokens used only by one card (an example : the "Voja" token of Tolsimir Wolfblood is now a modified Wolf token). And these slots are filled too (Innistrad seems a pretty nice expansion).
In short, as I predicted, after this update we'll run out of available space.
Way to go, DrLamba, I really hope you'll do a great job !

^_^ Nice to help! After so many years spent with Custom version, I've made a lot of practice :) What about the 3 unused slots?
Anyway I'm sorry for the lost tokens: having unique tokens (when needed) gives more flavor to the game but is also a needed sacrifice for now.
@DrLamba, if you are going to work on My2000, you also need to enable the editing of slot 1999, which is missing.
