Bug: When the computer's Phyrexian War Beast leaves play, the Human is prompted for which land to sacrifice (and can select the computer's lands).

I've just fixed that, although I noticed some other bugs... seeing if they're fixable.

bug: Using the add +1/+1 ability of Mishra's Factory asks to Pay Mana cost, but it is a no cost tap ability.
This ability is using CardFactoryUtil.input_targetType()
I think that may always ask for a mana cost.

With Basilisk Collar, I am not reimbursed for upkeep damage from Serendib Efreet, though interestingly enough it works correctly with other pingers I've tried.

I was playing a quest mode game and tried to pump my Mutavault with my Mishra's Factory +1/+1 ability, but it wouldn't let me.

Turns out you can't pump the Mutavault with an Assembly-Worker either.
I placed an updated input system into the code for Mishra's Factory and for Assembly-Worker and both cards can now be used by the human player to buff a Mutavault or any other creature with Changeling.
I still need to look at the AI code and see if I can add a similar system there. It's getting late now and I will look at it tomorrow.

I had an Iona, Shield of Emeria in play set to Blue and then I played a creature (Baneslayer Angel) and the computer played a counter spell (False Summoning)on the creature. I did not that that it was supposed to be able to do that.

I noticed with the latest beta, that in the draft, I only have cards that begin with letters A-C. Any idea why this might be happening?

I kept getting confused by a blue-framed but otherwise empty stack description that would occasionally appear during the computer's turn, until I found out it was...Hedron Crab.'s triggered ability. 
If we're dabbling in having the AI use counters (such as in the Goldfinger deck), surely it should be able to parry spells from Isochron Scepter -- in fact, both its activated ability and the copied spell are put onto the stack, faithful to the rules -- but I have never observed the computer do so. In fact, it seems rather helpless against lethal Goblin Grenade.s, Blaze.s, and Hidetsugu's Second Rite.s as well, though there's a small probability it wasn't holding any counterspells each time. It's as though the counters are implemented as some kind of ability that triggers upon simple player spells (particularly creatures, which along with cheap instants are excellent for distracting the poor AI).
Minor but likely necessary differences between rules and implementation: When Tuktuk the Explorer feeds a Goblin Grenade, neither the token-creation ability nor any other can be placed on the stack while the spell is being cast, and so Tuktuk's ability appears and resolves before the Grenade does. The computer then needlessly tries to turn Tuktuk the Returned into an artifact with Memnarch before stealing it (well, he does go from 'legendary artifact creature' to 'artifact legendary creature'...). I need not worry about my lands being stolen, however (perhaps the computer might steal already-artifact lands, though).
