positionAllCards puts the cards into stacks and rows on the battlefield. I can imagine the problem to only occur when cards with different types are added (for example lands and creatures).
If that includes your pets, it definitely fits. Typically, when I'm trying a challenge where the AI has an 'unfair' advantage (like 100 Life or a free 2/2 creature), I will summon a pet and/or plant to even things out a bit. Pet + plant + a preset artifact or enchantment means several rows.

When the AI uses the Drana, Kalastria Bloodchief the game is crashed.

I'm unsure if this was a problem before (I just picked up forge again after a while), but Squandered Resources doesn't actually do anything - you get to sacrifice your land but you don't get any mana. Tested with basic lands, non-basic lands that are mana sources and non-basics that don't add any mana.

No idea what snapshot version, but I got it off the Forge Beta: 10-26-2012 ver 1.3.0 thread.

If it was downloaded via the beta thread, you're using the beta release not a daily snapshot build. You should report beta bugs in the beta thread itself instead of here. That aside, 1.3.0 was a bit buggy so its quite possible that the bug has already been fixed. I'd recommend grabbing the 1.3.1 beta released today as it seems like a much more stable build. (I'm not near my PC though so can't let you know whether this specific issue was addressed or not)

In r18222, the Forge is crashing due to NPE when starting the second game after sideboarding. I investigated a little bit. The NPE is caused because all of the card instances in the human library have their owner set to null.

This is really a request for a code review rather than bug report. The Charm AF was not working for the AI. Charm cards for the AI would do nothing during resolution. The problem was that there was not a call to the CharmEffect.makeChoices in the AI call path when the AI actually played a card. I think I added code in right spot. I tested it and the AI charms now do something at resolution. This area of code has been reworked significantly so it would good for someone familiar with this section of the code to make sure I put the fix in the right spot.

Snapshot-r17955

The crash on Coalition Relic is fixed, but at the beginning of the main phase all counters are removed from it and you get no mana for them.

Computer has Spike Feeder in play with only 1 counter. It keeps activating Spike Feeder to remove and put the counter back onto Spike Feeder. Not only a useless action wasting mana, but the Spike Feeder stays in play when the counter is removed.

Following domain cards don't work. Tested with a full field of basic land types, shocklands and dual lands.

Exotic Curse
Stratadon
Draco
Kavu Scout
Wayfaring Giant
Strength of Unity
Manaforce Mace
Collective Restraint

Mask of Intolerance - also doesn't work albeit in a different manner. Opponent only has basic forests, yet still takes 3 damage from the trigger. I suspect it's still taking the damage because it's counting the land types on my side too.

Domain is working fine today. (At least it is for me)
