This is what the error looks like, its about 200 of these, and files in this same folder.

I would delete and start over. What program are you using to unzip? It's looking like you are somehow getting some files that should be in folders into the main directory.

It depend on how do you extract the files, do you hit the extract button or drag and drop?

On your Manalink directory, i think i see where was the problem : when you extracted the patch
By example i see in your screenshot, a lot of file named patch_something_something
In the actual patch those are inside a "src" subfolder (source code i think ?) and shouldn't have been placed directly in the main directory
Probably some more important files have then been put in the main ML3 directory instead of their specific subfolder.
But anyways, as you have managed to reinstall and it works, it's all good.
You extracted then all the files from it and moved them into the main ML3 directory, regardless of the subfolders they were in.- Now the patch itself :
01062014_v2.rar
Extract and move the file into your Manalink directory, overwriting files of the same name.

probably outdated by now so you should avoid : Innistrad world for Forge (updated 17/11/2014)
Duel Decks for Forge - Forge custom decks (updated 25/10/2014)
