Well, I added an hack to manage the counterspelled Generals in 2d919b9

Commander zone change tracking as of CoRM15, September 2014:
Commanders + Bounce (e.g. Boomerang)
A commander's "EDH Commander" legacy effect card is now re-attached after a commander has been bounced and recast. This only works if it has been bounced by the opponent at least once, though. The matter is quite complex:
For example, if I return my commander to my hand right after I have cast it and then recast it, the EDH rules card won't trigger. If my opponent bounces it right after I' cast it and I then recast it, the EDH rules card will trigger and legacy effect will be reattached to said commander.
This zone changes are tracked quite well: If I'm the first to bounce my commander, then I recast it (then has no effect card), then my opponent bounces it and I recast it again, it will regain its effect card.
Once the opponent has returned it to my hand at least once, the EDH card will trigger (and hence reattach the commander effect card) if I subsequently bounce my commander and recast it. This works until it is returned to the command zone and recast. Once it is returned to the command zone, the bounce interaction is reset, meaning that if I cast it from the command zone and then bounce it before my oppoent has done so, it will lose it's commander effect card. Once the opponent has bounced it, I can start bouncing it without it losing the effect card.
When a commander is destroyed without tha effect card attached, it goes straight to the graveyard without providing the option to return it to the command zone instead.
Commanders + Counterspells
As of CoRM15, the client provides a mode selection popup when a commander is countered (exceptions: Hinder, Spell Crumple & co, Desertion, Spelljack & co). This also works with exile counters like Dissipate, is a major improvement and has worked flawlessly so far when the commander was cast from the command zone.
Unfortunately, the commande's zone changes are not respected by the client. if the commander has been bounced, is recast and then countered, said mode selection window doesn't popup and the commander loses the effect card for the rest of the game.
This also goes for
Commanders + Discard
Just as with counterspells, the zone changes aren't tracked, so the commander loses its effect card for the rest of the game (or possibly til the opponent bounces it from the battlefield to hand - will investigate) once it has been discarded.
Also applies to
Commanders + Shuffling/Mill
Once the commander has been put on its owner's library's top or bottom (Condemn, Brainstorm, Hinder, Vendilion Clique, Temporal Spring), or shuffled into its owner's library (Oblation, Chaos Warp), it loses its effect card permanently (or possibly til opponent bounces it from battlefield to hand - will investigate).
Milling it also won't trigger the popup, so the commander's owner is not allowed to return it to the command zone.
Commanders + Exiling
Permanent exiling works as well as ever. Swords to Plowshars will send a commander right back to the command zone.
Temporal exiling aka blinking has been tweaked so that it now works properly with commanders.

Thank you!tl;dr: bouncing tracks zones now (with slight flaw); blinking works; discard, mill and bottom/top/shuffle perma-kill the command zone rule, but having opponent bounce it might reinstate the commander effect card

Actually, if the EDH loses track of the general it will enter in "wait mode" at EOT and if you cast any card that has the same ID of the general subsequentially, that will be automatically recognized as your general.

Ahh, that explains why bouncing the general and then recasting it re-attached the EDH legacy card to it. Further testing implied that it doesn't even have to be cast: the legacy card gets attached when a general enters the battlefield from the graveyard or is put onto the battlefield via cards like Aether Vial, too. So it's actually the card entering the battlefield that triggers the re-attaching. Still, the way it currently works, a general that gets discarded, milled or countered when cast from hand can't be returned to the command zone when it is put into the graveyard that way.
Isn't it possible to make the EDH Rules Engine card use a trigger like Planar Void's or Bloodchief Ascension's? They both work in all 3 scenarios that are currently preventing generals from being returned to the command zone.

Wait, actually when it's countered it should ask you if you want to put it in the Command Zone. It isn't happening ?

Yeah, when the commander is cast from the command zone and is then countered, the game asks whether to return it to teh command zone.
If a commander is returned to its owner's hand from the battlefield or graveyard, then cast from hand, and then countered, it goes straight to the graveyard without asking its owner whether to return it to the command zone.
