I've seen this as well. I've also seen my tokens get (and keep) vigilance when I cast Intangible Virtue and the AI counterspells it.
Looks to be global for static vigilance-granting permanents. I've so far replicated this with Serra's Blessing, Hold the Gates, Synchronous Sliver, Spectral Gateguards, Village Survivors (both by removing Village Survivors from play and by raising life back above 5), Oathsworn Giant, and Captain of the Watch. I haven't convinced the AI to counter any of them, though.
Activated and triggered abilities and non-permanent spells that give vigilance look to be mostly ok, though I've only tested Joraga Bard, Bladed Sentinel, and Marshaling Cry. I'd thought that the legacy from Marshaling Cry removed the static vigilance from Truefire Paladin, but it turns out he doesn't have it in the first place.

I've noticed it specifically with lands (Khalni Garden is when I noticed it). I haven't check any other CITP tapped lands, but use it often with Cloudpost and the like.

I confirm only the 1st bug I don't see anything wrong with the 2nd.

Yup, but it's just because a dupe is left in the gy, so it's a consequence of the 1st bug, however once the dupe is fetched there is no more dupe in the dump
