I'm glad you're working on this. I agree with the main focus needing to be the AI. Although way better than the other engines, it still makes some bizarre decisions at times... It is a tough game!

As much as I'd love to see multiplayer on Magarena (an avid Commander player here), improving the AI for 1-on-1 is definitely priority. The interactions in multiplayer will need additional AI tweaking above what we're already doing (eg. for Attacking two opponents at the same time, not only AI-scoring individual permanents - but opponents as well).
Leagues and tournaments would probably be more do-able, especially if we can pull some opponents from the top decks at http://www.firemind.ch/ *cough, cough*

Leagues/tournaments would be good, it would certainly introduce a sense of progression instead of just playing random games. Magarena is already collecting player stats so with the upcoming new AI personas treated the same way as the human player then it should not be too much of a leap to use that information to generate league tables. Also, how about Duel Challenges which are pre-configured duels using an AI persona with pre-determined parameters and prebuilt decks which the AI is proven to play well with and against. You could classify the duel based on the strength of the challenge presented by the AI. Not sure how feasible it is (how do you measure the strength of an AI?) but I think it would be great for quick one-off games or for introducing newer players to the mechanics of MTG (and Magarena).

I don't know if someone has already suggested this, but It would be very nice if we could browse only cards of a specific cube in card explorer or deck editor screens. Why not a new filter option on the filter bar?
I suggest this because I like to play with cards of a specific set. It would be very interesting to be able to browse cards only from Gatecrash, for example.
I know it's possible to make cubes for specific sets (As a matter of fact, I have just created some with a help from Excel and some basic search functions), but I would like to browse the card images in game.
Is that possible in any way?

about stacking similar token creatures,
What happen if i have 1 angel token with aura, another with +1/+1 counter, another with two +1/+1 counters?

Playing Magarena on my Thinkpad 8 is difficult due to the high resolution (1920x1200) on its small 8" screen. I can barely make out the text. Is it possible to add options to increase UI elements and scale fonts?

Wow! That is a higher resolution than my 19" Flatron L1942TE (1280 x 1024). I am not suprised it is difficult to read. I also still use one of the original Acer Aspire 110L netbooks which has a screen size of 8.9" with a resolution of 1024 x 600 which I use to test Magarena at its minimum size. Still fine, although the image thumbnails are fairly unreadable and you tend to make more use of the card zoom functions. Adding scaling capabilities is possible but would be a lot of work. Perhaps try reducing resolution or using the Windows magnifier or checkout ZoomIt from SysInternals which is most excellent (CTRL-1 or mouse wheel to zoom in/out).
